From my experience Siege launchers just in missions ( no matter if lvl3/4 ) are not too effective. Cruise Missiles will give you the chance to also hit the small fast ints without too much of a hassle.

High: 6x T2 Cruise, 1x Heavy NOS, 1x Small tractor beam
Med: 1x T2 Shield Boost XL, 1x Sensor Boost T2, 2x active, 1x passive hardener rat specific
Low: 3x BCU T2, 2x PDU T2

as i most of the time run Caldari missions i found the Sensor Boost to be rather usefull since it shortens the lock time after those annoying jamming from some of the rats. Also in some of the missions with sentrys beeing more then 100km out it gives me the option to even lock them up to 150km and bring them down.

So far all missions done in this type of setup some require a warp out due to only having the small named version of hardeners in.

against cruisers/battleships the cruise missiles hit for little over 490 hull damage with having a RoF of 7.56sec.

To deal with the small fast frigz either use your drones if you can or use time shifted activation of you launchers -> fire one missile wait 3-4 seconds then fire the other once so you get them while they have their MWD active and can easy pop them with like 3 missiles sometimes even just one.

regards
